This is my first lost and I’m still learning this forum so please forgive me if i post this thread in the incorrect place. I’m in need of a little help and my aearches have not found anything for my specific issue.

I have a 2006 6.0 crew cab 4wd. The engine has been bullet proofed and so has the oil cooler. Whenever I drive through a puddle with the passenger side of my truck the engine starts sputtering and running inconsistent. After about 5-10 minutes it fixes itself. I’m thinking water is getting into some sensor or a breather somewhere and giving the engine mixed messages until the water clears itself out. Although I’m pretty mechanical, my knowledge of this truck is limited. I would really appreciate any help. Hopefully it’s something simple like sealing a sensor with silicone.
