Need help

Got a issue going here hopeing someone can help me out, after installing a set of stage 1's I sent my chip off the get reburned for them after getting it back there was a issue of haveing to build up the rpm's to ~2000 - 2500 and then slightly backing out to get it to shift from 3rd to 4th and then to lock up. it did not do this w/out the chip in as it shifted just fine, then due to circumstances not related to the chip I had to have the tranny rebuilt after getting it back from trannie shop it shifted / locked up just great, I tried a different chip manufacture and burns on the chip and have the same problem soooo basicly the truck shifts fine w/out the chip but does not!! with the chip installed, the vender who I got the programs from the 2nd time is saying it is not a chip issue but a trannie issue, so how could that be when the only time it is not shifting right is when there chip / programs are hooked up??? any help or suggestions would be greatly appriciated, thanks
