Engine Shutters like it's about to Stall

I have a 1997 CCSB F250 4WD ZF5. When I drive the truck and come to a stop on any type of incline or hill the truck shutters like it is about to stall out. This happens when I am in neutral with my foot off the clutch. While I am driving the truck everything is fine for the most part. One other problem is that sometimes as I am shifting gears the truck likes to slam. This will happen when I am driving the truck normally and not dropping the clutch or anything like that. The only way I can stop it from happening is if I am extremely light on the throttle after letting the clutch out in the next gear.

A while before this problem happened I buzz tested my injectors and they all came up fine(I had a weird idle which turned out to be a bad CPS). When I ran the cylinder contribution test(shuts off each injector while the truck is running to test) it told me that all eight injectors failed which seemed a little weird to me. I had a slightly low fuel pressure at the regulator(about 55psi) and the fuel pump was leaking anyway so I replaced the fuel pump.

I am not sure if this could be related but I replaced the clutch, flywheel, pressure plate and throwout bearing the day before this problem started happening. is it possible that I could have damaged a wire under the truck near the trans that could cause this? I installed a Southbend clutch which is rated for 475HP and 1000ftlb. The truck probably only makes about 270 at the moment but I am getting new injectors this week and a bigger turbo in a few months so I wanted to have a clutch that would support the extra power.

Any ideas on a possible problem or solution would be greatly appreciated.

This doesn't happen on more level ground? Only on inclines?

Shoulda bought a Cummins.

I have an intake, exhaust and a php hydra chip, and yes this only happens on inclines.

Can I just buy a nut that is the same size? Does anyone know the size of the bolt or where I could buy a replacement?

You were right, it was gone. I just bought a new apr valve and replaced it. I am keeping the old one as a spare because the nut being gone was what made it have these problems. Thank you so much for the help!
