'96 F-250 Vibration and clunking

I recently just put a 6" lift kit on my truck. I put 35" Nitto Trail Grapplers on 18" XD Series KMC Revolver rims. Since then I have a clunking and vibration that is felt through the floor/seats. My shop has lowered the rear driveshaft with the factory drop down shims. The clunking still happened so after the shop talked with the company that made the lift kit they suggested lowering the angle on the front driveshaft. They have done that and still the clunking. The vibration is a pretty deep one that is felt but not heard. The vibration also happens just sitting at idle so now the shop is not sure if its to do with the lift kit at all. Has anybody else had this? Not sure if they are both interconnected, any suggestions, I believe my shop is running out of ideas.

U-joints are good, they have also checked out the motor/tranny mounts.....
