Scangauge not reading correctly after puting my truck back to stock

I flashed my truck back to stock now my scangauge reads 1020 degrees of timing all the time. It was working perfectly before. Before I start the truck it reads 0.0, but then goes to 1020, and it jumped down to 2 once when I was driving, then went back up. Any ideas what could have caused this and how to fix it?

2006 F250 CC LB FX4 Lariat
ARP studs, SCT X3 IDP & Gearhead tuned, S&B CAI, straight pipe, FASS 150/180, FCDP solid uppipe, Dieselsite coolant filter
2.5" BTS leveling kit, 35" Xtreme A/T's on XD Hoss 18's, N-Fab prerunner bar w/ 3 9" Hellas
Pioneer double din, JL components, 3 10" Pioneer subs

OK so I posted on aeroforce's forum with my question and Todd (the admin) responded that with a stock tune, Timing will not read correctly. Just a FYI for you guys...
