Sounds like they gave you bad advice...

The Motorcraft AIS works best for me

dead wrong an infact has dusted and killed a few motors due to having broken tabs.

good filters can help improve performance
some examples are the afe2, the ford ais, , S&B and the diy tymars .

Ford AIS here
I would say there is a small percentage of trucks here with a K&N flat panel filter in a stock airbox.

i like the design of the new S&B box. it feeds from the front, like stock, and from the fender. all you'd have to do is a zoo-dad mod to get even more cold air flow to the filter.

Re: Is the factory air box in the 99 to 03 the best?

The only difference you might notice would be if you sent your oil at each oil change out to Blackstones Lab. for an oil analysis and see if the levels of contaminants change from one air filter to the next. Then you can tell how much crap gets through the air filter and ingested into the engine and mixed with the oil. I think it would be worth it to do the test before and after changing air filter setups. That will be the tell tale truth. If you do this come back and post your results in this same thread for all to see.
