CEL won't go out

Heres everything that I have had done to my truck (2006 6.0):
NEW oil cooler
NEW EGR cooler (upgraded to bulletproof)
NEW injectors
NEW turbo (upgraded to a powermax)
NEW HPOP (which was found to be bad)
NEW powerstroke update kit (6.0 Powerstroke Update Kit 2005-2007
)
NEW EGR valve
Computer flashed , FICM checked and everything was good

I put about $6,000-7,000 into the motor and it ran great when I left the shop. I was at a light and it starts idling rough and the CEL came on. When sitting still it seems like its missing/idling rough but once it starts moving its fine until I stop again. Any suggestions what it could be?

Need to scan it. Could be several things.
If ya just got it from the shop..... take it back.

how did you come to conclusion the hpop was bad or was going bad.

First - verify the connection on the EGR valve. OEM EGR valve or aftermarket? Maybe pull the valve and see if it is stuck open.

Shop is the one who diagnosed the HPOP was bad. Also they said that the #7 injector was bad (which was just put in 2 months ago)

EGR valve is an OEM EGR valve. I cleared the codes and it seems to be running fine now, although theres a lot of black smoke when I first accelerate.
